I'm not at all a fare specialist, but would suspect it's because CX flies to MNL "online" (YVR/HKG/MNL) on the long haul and on the connection to the final destination. $110.00 is significant but not monumental in the fare game. My girlfriend just flew to BCN (AC FRA LH BCN). Booked online, AC/LH was substantially cheaper (by hundreds of dollars) than LH/AF/BA/KL. Bear in mind that it also hinges on availability in a particular fare class.
I realize there's also a difference between booking via travel agent and online. To add to my original post, the economy fare when I check AC.com was $1820.00... again, still more than the CX and AC fare with my travel agent.
I also have to point out that inherently being from Winnipeg, we're cheap so for many of my friends, they'd pick airfare that's $50 less if they can get it.
I just find it interesting that CX can come under the AC price. Unfortunately for me, I'll be flying AC while my friends and relatives fly CX.

I guess that's the "sacrifice" to get you AP status miles.
