I have not heard of such a thing as "seaman's tickets" before, but I think that you are being hit by some of the fare classes used by KLM.

http://www.klm.com/travel/ch_en/flyi...e=txt.partners has all the detail, but the short answer is that if your ticket is booked in V or N class, you only earn 25% of the miles. It is quite possible that if you book tickets at different dates, your colleague and yourself may have paid different fares. And it is totally possible to have a flight out in one fare class, and the return in another fare class, depending on availability.

It's not nice, but, unfortunately, those are the rules of the game these days.
