During my whole year in Japan I was stopped only once outside a train station by a policeman in civil clothes because they thought I had stolen my own bike. They seem to be kind of racist because immediately when he saw I was Mexican he was a completely different person, much more relaxed and friendly (A peruvian had committed a horrible crime some days before).
In Kyoto, I met an exhausted looking Spaniard trying to make it to the other side of town. He had tried to purchase a bicycle to get around town, but the seller backed out at the last minute. He said the seller was afraid the police would think it was stolen if the Spaniard was riding it.
