It's not a problem -- a very common situation with numerous permutations that I've seen or been aware of. As long as you can check in online or at a kiosk or get the agent to check you in using the record locator and informing them of the name order to use, you will be just fine.
This is a very common situation. Even the TSA ID checkers ordinarily do not bat an eye and if they do the worst is a few more minutes having your person and baggage checked physically with a little more extensive dog and pony show than the rest go through.
Your biggest issue will be getting the frequent flyer miles and/or getting your frequent flyer number entered in the record. A manual intervention and/or manual crediting works on that just fine.
Nothing to worry about. Enjoy your trip. Don't give this another thought.
