Unfortunately your story is not unique, and this has been a problem for pax for sometime. (I seem to recall someone at the EWR DO bringing this up).
The danger with taking the taking the Airtrain is the re-clearing security is that given the time of day you might get stuck there as well. Even in the laughable "elite security lines".
I agree CO needs to step up here and provide a better form of transit. Sorry this happened to you.
