I had a very similar situation with Shanghai airlines. I was part way through my AE reward journey and checking in at Shanghai. My original flight was cancelled and they moved me to another flight. When I checked in they had no record of my eticket. I had my original printout from AE and they looked up the eticket and kept telling me that it was exchanged. We spent about 45 minutes trying to contact various sources while they told me that if they could not sort it out I could not fly. Finally I found my first Air Canada boarding pass that had a different e-ticket number on it. They used that e-ticket and I was fine.
Apparently AE had changed the itinerary a number of times since I booked it and changed the e-ticket at least twice. So be warned always log in to the Air Canada website with your AE booking reference and pull up the latest version prior to flight and don't leave home without multiple copies of your eticket number.
