There are latitude fares that are only available on Internet. However, whenever changing a latitude, I was never asked to pay any difference. This said, I would think strictly speaking, the agenty is correct. And that when trying to change the itinerary, which entails reissuing, the new price comes up. Can you try doing this yourself on Internet?
(I still don't understand what's wrong with your original routing? Trying to get there earlier?)
