I wouldn't advise basing yourselves at the Tokyo Bay Hilton either.

As long as one of the children is under 12 it accepts three adults and one child on the booking - Sundays for 12,600yen, Weekdays for under 14,000yen a night. Locationwise, it's between the Shinjuku Hilton and Park Hyatt. The Park next to this Hotel isn't the nicest area of Tokyo, but it's not actually dangerous in any way.
