Sheraton Suites Eau Claire is a nice hotel and it's apart from some of the downtown noise and dust. It's on the river and next to the trails, so very nice if you want to be able to walk/run/cycle, but still close to the business district.
The Hyatt is a nice hotel and so is the Palliser, but you get more street issues there (I mean both potential construction and street people), but they are still nice places to stay. There's also the Westin, but I don't really know what is happening with it - it was halfway through some kind of update the last time I visited there, and it didn't appeal to me much, to be honest. (But I may be unfair, not having been there for almost two years.)
My choice would be the Sheraton, even though I don't like some things about it.
