No the agent is full of bull.
You don't go through immigration on a US-Turkey transit (ie. non-schengen to non-schengen countries). Just follow flight transfers/connections. You will go through security again in CDG but that is it (no customs or immigration), both of these will be done upon your arrival in Istanbul. Nor do you have to pick up your baggage in CDG, it will go straight through.
AF allow 2 bags (each weighing up to 23kg/50lbs) on North America to Europe flights and 20kg for flights where the itinerary is exclusively within Europe/North Africa (which does not apply in your case).
