Your friend did not have the third boarding pass scanned at check in. Therefore the seat was a no show. If you paid for two seats and have both boarding passes scanned at the gate there is no way to have the 'extra' seat taken away.
Which will be all fine and dandy until your plane gets delayed at the gate for half an hour because the headcount doesn't match the boarding passes.
