Advice for Japan trip with 10-month old

In a few weeks my wife and I will be flying SFO-NRT and back with our then-10-month old baby boy. While my wife and I consider ourselves well-travelled, this is our first time with a baby. We'll be in Tokyo for 6 days, and then split 5 days between Osaka and Kyoto.

Some questions:

1) Bulkhead seat? -- We're on a United 744 (flights 837 and 838) non-stop each way. Seatguru says there's a projector screen in front of the bulkhead middle seats, but that seems so 1995.

2) Hotel crib or bring our own? -- What are the cribs provided by hotels in Japan like (if they can even be generalized)? Would we better off taking a lightweight travel crib? Since the hotels sometimes refer to these as "baby cots" I'm even more unsure as to what they are. We have reservations to stay at the Keio Plaza in Tokyo, Swissotel in Osaka, and the Granvia in Kyoto -- all three have reserved cribs/baby cots for us.

3) Stroller? If yes, what kind? -- We have a six-yr old Peg Perego Pliko P3 that we use everyday and would love to just take that (it folds, has a canopy, has storage, kid is used to it).

4) How to get around Tokyo? Kyoto? -- I picture the station near our Tokyo hotel (Shinjuku station) as being very busy. How feasible is it for a first-time visitor to take a baby on the subways/transit? I have a fear of getting separated...

Other advice, tips, resources are appreciated.
