We encountered the same thing with Air New Zealand. It was much cheaper to buy from the local site than to buy from the US webpage. We wound up purchasing from the NZ site and nobody seemed to notice or care. Of course, Chile might be different than NZ.

We are also going to be in the same situation (traveling within Chile and not wanting to overpay for domestic airfare), so I too am curious to know the answer.
