You do NOT have to go through passport control if:

Switzerland does not yet apply Schengen so you have to go through passport control when transiting from Schengen to Switzerland. This should change by next spring.
(Paris-Geneva is an exception because Air France flights arrive on the French side. Same applies to also French domestic flights to Basle/Mulhouse. However, AMS-GVA is a Schengen --> non-Schengen flight with a passport control)
