Very, very different sorts of museums.
I haven't been to either in at least a decade, but if they have maintained their founding display philosophy...
San Diego is very much a small scale version of the Smithsonian Air & Space museum, with a nice mix of displays, aircraft, & rotating exhibitions w/ a fair amount of explination of what you are seeing. While there will be well perserved and restored items, none of them are "operable" since the museum is not particularly near an airfield, being in Balboa Park.
By contrast, Chino is an enthusiast's museum, with lots and lots of aircraft...but a bit short on labels and explanitory material. It's contiguous with Chino airport, and many of their planes are flown for special programs such as feature lectures and an annual airshow. The museum is particularly heavy in emphasis on "warbirds" with much of it's collection in (loosely) WWII aircraft.
