I wouldn't worry about etiquette - just do whatever feels comfortable. Anyone who sees you in transit will probably never see you again. I believe some people do walk around the airport lounges in PJs - usually airline branded ones to demonstrate their premiumness - and people on these forums have mocked. But if you are going to be wearing your own PJs and not inhabiting the lounges then do as you wish. And you'll have real clothes in your carry on bags, so if you find you've made a horrible mistake then you can always pop into the loos to change.
