Yes, BART starts running pretty early, I think @ 4:30am, but to verify simply go to http://bart.gov for the current schedule info.

The bigger problem for many people is that the last BART trains from OAK and SFO stop @ 11:30pm-midnight (again check schedule) which can cause problems if your late evening arrival (or checked baggage) is delayed.
