International Check In - Do I need a passport from the origination airport?

Here's the deal, im flying from MIA-NRT via JFK. My passport is at JFK because of visa issues. Is it allowable to make a note on the PNR and board MIA-JFK without a passport and then get a boarding pass at the JFK AC after presenting the passport?
