If I were to take the connection in NRT, I would be doing it to fly JL the entire way, not ORD-NRT on AA connecting to JL. In that case, the loss of ~6500 bonus miles would be significant to some of us.
My vote for this is the nonstop, upgraded to F. My second vote would be the connection in NRT, on JL with the AA codeshare to ensure at least most of the bonus miles were earned.
