I would avoid the J since it goes through some rough neighborhoods in Brooklyn. I grew up in NYC and ride the subways all the time but not the J.
As for the Broadway Junction stop, it might be OK during rush hour but not at 10pm. Whenever I take the airtrain, I switch either to the E or the LIRR.
