When you check in at the airside transfer desk at AKL the check in person sends a computer generated message to the baggage transfer area where through tagged bags are held, to confirm you have now been checked in on your onward flight and the bag/s can be loaded. So yes, there are checks made to ensure bags don't get loaded unless there is a corresponding passenger checked in on the flight.
