Now with the JFK AirTrain running, there isn't much advantage to flying into LGA when going to Manhattan. It's not like the huge difference between IAD and DCA when your destination is D.C.

Depends where you're going. The Airtrain doesn't help you much if your destination isn't near the subway.

LGA has poor transit connections, so during heavy traffic times, a cab from LGA can be dreadfully slow to pretty much anywhere.

Sure, but Midtown and near Penn Station are very common destinations for visitors, and AirTrain plus the E train or LIRR makes JFK almost as good as LGA in this context.

The M60 bus isn't new, it just was switched to SBS service which means a few less stops and faster boarding (though that's more-so-important on the way to the airport, not from it since it stops a while anyhow for luggage fill ups).
I lived on 125th Street, and the M60 to LGA was 45 minutes, now takes about 30 minutes or so on a normal day. $2.50
To get to JFK would be nearly an hour and a half. Almost 2 hours if I was going to T5. That route was $7.50 too, a little more if you connect via Penn and LIRR but that also shaves some time.
