Award changes to second leg?

Award changes to second leg?
I'm currently booked using miles DCA-PHL-SAN on Thursday (upgraded all the way) and SAN-DCA on Monday (upgraded as well) with my other half on the same record.
It looks like I now need to fly SAN-TPA on Monday on a paid ticket, while she flys the original itinerary.
What's the best way to split this to avoid losing upgrades on the way DCA-SAN and minimize any issue she may have on the way back? Specifically:
1) I'm concerned that any ticket I buy will be cancelled as a duplicate.
2) If I depart before she does, what are chances she's left stuck in SAN with a ticket cancelled if I don't board?
