In other words -- do I have this right? -- if the rule benefits you, you are in favor of it? If it doesn't benefit you, you will "persuade" a CSR to break the rule for you?
Three points:
1. It's not UA's CSRs' jobs to "justify" the rules to you, any more than it is the job of your employees or mine to justify the rules that they operate under.
2. If you're going to pursue your "rightfully flown miles" [sic] then you need to make sure you get from the captain or flight ops the actual flown distance -- which in almost all cases will exceed the segment's point-to-point distance due to enroute or terminal area manuevering -- so that you can get some poor UA CSR to add those additional "rightfully flown miles" [sic] to your account, otherwise you have been "cheated" by your standards.
3. This is UA's rule: a) An intinerary that consists of a single flight number, no matter how many actual flights, nets the great circle origin-destination mileage, b) An itinerary that consists of more than one flight number consisting of more than one flight will net the total of each segment's distance. c) A flight that is less than 500 miles will net 500 miles.
I can certainly see why that rule is "obscure".....
You were, however, aware of this practice even 7+ years ago, and it would seem that many UA FTers in the past year are also aware of it:

I understand your reasoning, but at the same time you agreed to abide by the policies of MP when you got your FF number, and this is one of those policies. Fight all you want, you're wrong and UA is right. All the times you won the battle were exceptions to the rule.

I have to admit I wasn't aware of this obscure and non-intuitive rule, and so I am actually glad to have stumbled across this thread today as I was just earlier looking at booking such a "direct" flight to get a few extra miles and save a few bucks. I might still do it, but I'll now have to crunch the numbers again to see if that's still the best way to go.

You've only been on the boards a few months, I believe cblaisd was pointing out that although the post seemed to a "how'd this happen" type deal, instead they were aware of it via discussion on this board over the years and anyone that's been around should be aware of it, and in this case due to the extensive research cblaisd seems to have completed (no way am I spending time to click thru to see what those threads actually are though) they were well aware of it
Perhaps a post about they're still doing this and it's still stupid would've been more appropriate.

And if that had been the op's point of view, I would agree. I happen to think MP's rule in this case is non-intuitive and unintentionally deceptive, but deceptive nonetheless.

I would check the e-receipt of the new itinerary. If you see "BOS UA X/CHI" in there, I am sure that you will receive credit for 2 separate segments. Another way to check is after you receive your boarding passes (although it might be too late at that point to do anything about it.) If the ticket number appears on the bottom of the small portion of the boarding pass for ORD-HKG, then you will get credit for that segment. If it is missing, then you will get "direct" flight credit BOS-HKG.
I saw 14APR BOS UA X/CHI UA HKG on my e-receipt.
Nothing to worry?

No, you have two coupons for that trip--BOS-ORD & ORD-HKG. You would only have reason to worry if you had one coupon... As has been mentioned many times in this thread and many others which have been referenced.
