If I do this on a regular J (or F) fare, i.e. 2 sectors instead of 1 thru-flight, will this result in a higher fare? I'm talking about a slightly longer layover to freshen up in the lounge and get more PPS sectors, not a real stopover of 24+ hours.

I guess that would depend on whether the fare allows transfers at ICN or not (I don't have fare rules in front of me to know if this is the case or not). If it does, and there is availability in the right booking classes then should be no difference in price (except perhaps for fuel surcharges).
