If you want to fly unusual but scheduled routes in Canada: Air North has a YXY-YQU-YVR-YXY on Feb 8 and a YXY-YVR-YQU-YXY on Feb 10. The YQU-YVR and YVR-YQU legs are super cheap at CAD 87 and CAD 66 respectively. But even YXY-YVR-YQU can be had for just CAD 115 on Feb 10.

Recently flew HYD-IXB (Hyderabad, India to Bagdrogra, India). IXB is a small airport which is shared military/civilian and non-stop flights from HYD we're only introduced a few months ago (on Indigo, 6E)
Not sure unusual but relatively new route so maybe I've got a winner :P

HKGX to SPN (Hong Kong Kai Tak to Saipan, Northern Mariana Islands).
I can't actually remember the flight, as I was no more than 2 or 3 years old at the time. My parents, then avid scuba divers, brought me along on a diving trip with some friends.

PAL Airlines from Sept-Iles to Blanc-Sablon at the mouth of the St. Lawrence River, on the border to Labrador, on a Beech1900. With stops every 20 minutes in places such as St. Augustin, La Romaine, Natasquan, Havre-St. Pierre.

FOG (Foggia,Italy) - TQR (Isole Tremiti, Italy) on Alidaunia (D4/LID) - operated by helicopter (regularly AW-139 and some flights AW-109 during summer)
Although I wouldn´t rule out any FT´er has ever taken that route there likely may be only very few who did (or might even be planning to do so - since it is still existing)
