I flew BET (Bethel, AK) to MYU (Mekoryuk, AK) on Nunivak Island off the West Coast of Alaska. Population 250. Scheduled service via Hageland Aviation.

I used to fly BAH-DHA before the bridge was built (and even after as it was quicker getting through customs that way initially). Just over 20 miles, in a TriStar. Flight time about 15 minutes, max altitude 2,000 feet.

Managed a couple of last minute G&Ts before hitting the kingdom IIRC!

USAir used to regularly fly from ITH (Ithaca, NY) to ELM (Elmira, NY) in a DC-9. That's 32 miles. I flew it once in 1984 when visiting Cornell University. The flight continued to PIT, where I made a connection.

Used to be regular on Powell River (YPW) - Vancouver (YVR). Learned a lot about thermals on those flights.

I think that one is very popular - did it on Siem Reap Airlines

I'll add to my MHH-TCB,

PBH-IXB, SKB-SXM, GYD-ASB, TAS-UGC, FRU-ALA, DAD-SGN and VLI-NOU - but I think some FT will have done it.

BLF-BKW and BKW-BLF when BLF was an EAS market... on J31 and B1900.

ROA-LWB-DCA on the Dash 8 instead of the nonstop ROA-DCA.

DCA-BWI repositioning flight on US EX on a F27, back in late 80s, but as a connection to somewhere north (perhaps LGA?).

PIT-PIT. Ok, this was supposed to be PIT-CRW but got turned back due to low ceiling in CRW. Spent the night in PIT and flew PIT-CRW on an extra section at 5:30AM so they could make the 7AM CRW-PIT flight on US... DC-9.
