MNL-JFK F fares have skyrocketed or am I missing something?

As recently as a month ago, there was a fare that booked into F class that was good on the A380 from MNL to JFK or MNL to LAX that was around $3800 one-way.

It has now since vanished at least when you try to price it.

However, when you look at the fares, SQ still publishes a MNL-JFK fare for $3530 one-way but it requires travel via the Pacific but only on SQ flights 1-999. It use to allow interline on certain airlines

Can any one explain how one flies MNL-JFK via the Pacific only on SQ?

SQ to West Coast, and then interlining with any US domestic carrier to NYC. But where are you seeing these fares? If its on any other website other than SQ, then the fares do not mean anything. SQ usually has very high published fares but are lower on their own website.

Its a published fare. You need to check with local travel agents who have access to 'special' fares that are not the same as what you see on Apollo GDS. The Abacus GDS is the only one which SQ will display their 'real' fares.
