Will Aeroflot check us in for a connecting flight through Moscow?

Will Aeroflot check us in for a connecting flight through Moscow?
We are going to fly Aeroflot from NYC to Tashkent via Moscow (SVU). Our plan is to get tourist visas and go into the City during out 10-hour layover. When we check in at JFK, will Aeroflot check us is and issue Boarding Passes for both flights, so we don't have to stop at the transit desk before clearing immigration?
