I just got a message from my TA saying "If you decide not to use the santiago - sydney flight that would be fine but you would just need to let the airline know when you are over there." I asked her if she was sure I wouldn't be charged a cancellation fee or have to pay anything and she assured me that I won't need to pay anything.

Guess I have my solution then. ;)
