I booked MPM-JNB-DXB-SFO for a trip in May with the original offer for $2364. I subsequently booked a same day positioning flight from JNB to MPM on SA. I would prefer to skip going to Maputo and straight back to JNB. I was thinking of asking the Emirates desk at JNB if I could skip the MPM-JNB flight and start in JNB. If they said yes, does anyone think I could lose my connecting flight from DXB to SFO?

If you skip the first flight, all subsequent flights will zero out. It's that way with any ticket, whether a domestic US ticket or this premium international fare. Emirates has decent fares from JNB, perhaps $1K or so more than Maputo. You can't get the savings of a Maputo ticket and expect to originate in JNB.

San Diego!K is correct.

EK will probably cancel your onward segments if you do not fly your MPM segment.
I would not take a chance by trying to skip a segment.
If you are really not wanting to go MPM, call EK and see if they will credit your trip you paid for towards an ex JNB ticket. A one way jnb-DXb-sfo is about $4K++ , cheaper to the east coast. So you can try for that in advance.
I would not try to skip a segment. Be sure to review the Visa issues also, if you have to " enter" MPM. then check in.

Thank you for the cautionary notes. The current fare for JNB-SFO is about twice what my wife and I paid for MPM-JNB-SFO. So, based on all of your advice we will book a positioning flight from JNB to MPM the same day to connect to our Emirates itinerary.

I was worried that we would have to pay an additional $160 each for a visa but I checked with the US consulate in Mozambique and was told: "You do not need a visa if you are transiting and not leaving the airport, and the way I see it because there is no check-in transit desk at the airport you would have to inform the crew and they will have somebody to assist on arrival to escort you to the check-in area." Has anyone done this or think that there could be complications in arriving without a visa?

Why not enjoy MPM for a day. Having a same day connection can be nice but it can also mean you will lose your flights when the positioning flight is late. And then you can have problems sitting at MPM without visa.
That's the (small) downside of these cheap tickets, you need to think about how you get to your departing airport with enough certainty that you make the flight.

Getting on the SA flight you will get on the turnaround will improve your chances and can work if you depart MPM in the afternoon. But you have to make sure you make that first flight.

Has anybody gotten a visa on arrival successfully? I read on other forums that they are possible despite what the official word is on the state department website. The Moz embassy website is down. Anyone from the states tried VOA?

Yes; but I drove in and only paid half of the visa fee.
