It is supposed to be 1 stay and 1 set of nights credit with points for both rooms (up to 3 rooms per night.)
With that said, my experience at non-FS hotels has been that they sometimes process the stay incorrectly and I get separate stay/night credits for up to 3 rooms. But don't count on it happening.

Book them under separate reservations might get you what you need. I've done that in the past and every time, I got points and nights counted toward status.
