OP, firstly, welcome to Flyertalk, and the Malaysia Airlines forum. I hope you are finding this forum well.
As Danial has mentioned, miles (if any) will only be credited based on the original travel class as opposed to the upgraded class of service. You can find more information on the MHUpgrade thread.
