For my last SQ flight on a LH ticket, I also didn't get an executive bonus on my award miles or at least the app doesn't show it as it does for LH flights.

Oh dear... under the revenue system the 'exec bonus' is that an SEN earns 6 miles/€ and the pleb earns 4. It is not shown seperately.

If it is SQ plated ticket (starting with 618) - or if the ticket is issued by any other non LH airline the old system does apply.
If the ticket is issued by LH, for example (starting with 220), then the revenue based system applies. Same holds true for tickets issued by LX, OS and SN.
Whether the ticket is booked via a travel agent or directly with an airline does not matter. The ticket number / the issuing airline is the key.
