Don't cancel this segment.
Just buy the ticet with the VIE-WAW segment on the next day (transfer up to 24 h. is not counted as stopover) and check-in just to VIE.

Thanx for your suggestion!

I have another question: Is it possible to change the VIE-WAW segment to VIE-GRZ (Graz, Austria) for example? If possible how much do I pay for that change?

I would be very pleased If someone could help me!

I think you may not be allowed to change the route for this kind of fare.

If you are only interested in cheap flight to Tokyo. LX has great fare from Germany for booking until this Friday. 629 Euro including tax from Munchen.

If you want to fly from Vienna, 629 Euro including tax.

Hi, are you going to start your journey at Warsaw? If it will be neccessary to start at any Polish airport I recommend to buy ticket on route KRK - VIE - NRT - VIE - KRK.
It is only 6 hours by train to Kraków from Wien but not 9 hours like to Warsaw.
As Raf suggested, you can check in only to Wien in Tokyo airport.
