The carrier is unlikely to screw you on separate bookings, though it is possible. And, yes, bags can be checked through across separate bookings last I looked.

Thanks. I am trying to avoid a JFK connection at Christmas-time and also get a mint seat on the transcon segment, so it looks like booking 3-one way flights will probably be the cheapest way to do that since the return trip is bookable as one continuous trip.
