Maybe there's no need to go to a Disaster Prevention Center as we just experienced one 10 minutes ago
All the links are in Japanese only; could not find anything in English except for the website for the one in Kobe.
Shinagawa, Meguro, Yokosuka and Yokohama. All seem to have various types of earthquake simulators.

This is as close as I can find, but I have heard there are also facilities in Ikebukuro and near Ryogoku (Life Safety Centers?)
