I don't have any firsthand experience to be able to say.
However, this Japanese website addresses your question, although it's only based on one data point. He went to Fushimi Inari at 7am and it was completely empty. But he says by 8am it was already pretty crowded.

I would imagine that a place like Kiyomizudera will always have many people, no matter when you go.

Kiyomizudera opens early - 6:00am, I think. It may be worth considering for a crack-of-dawn visit.

May skip Kyoto, sadly, due to forecasted rain

May skip Kyoto entirely, sadly, due to projected rain forecasts. It was a bit of a shoe-horn anyway, doing an overnight from Tokyo. I think it would have worked fine for me and my wife. But hell no if with rain and all cloudy skies--trying to go over hill and dale to reach my top 5 to 6 sights. I have until late Saturday night U.S. time (tomorrow) to decide to keep my Kyoto booking or go with one we just made at the Marriott Prince Sakura next to Shinigawa Station in Tokyo.

Perhaps a half day to Kamakura might work instead? Or just focus on the temples and shrines in and around Tokyo?

This would make an excellent alternative to a short day in Kyoto.

thanks ab. Now that I definitely won’t be going to Kyoto, should I get a refund on my JR pass and just buy the train and metro rides I need individually as required?

i presumed in Tokyo I’d mostly be using the Yamamote metro line, as now 3 of my Tokyo nights are near Shinigawa Station.

Are there any discounted metro passes for a 5 day stay?

Last two nights are at Hilton Tokyo Bay for Tokyo Disney Resort

Yes. With no long distance rail travel, the Rail Pass makes little economic sense.

While in Tokyo, I just get a Suica card and rely on the subways for most transport. Even when switching to surface rail such as the Yamanote, you can still use Suica as a prepaid "pass."

Have you considered Nikko? Little under a 2 hour train ride from Asakusa.

And you can take the private Tobu rail Line from Tobu Asakusa Station and travel there without the transfer that the JR route requires.
