I just want to chime in on this because I'm in Nagasaki now. Nagasaki has more interesting tourist sites and architecture. The museum of the 26 martyrs, the (small) Oka Masaharu museum, Glover Garden, etc. It's a bit more plesant to walk around because of the mountains and sea.
I preferred the Nagasaki atomic bomb museum to the one in Hiroshima. Hiroshima has a great baseball stadium, but otherwise Nagasaki wins. |
I would vote Nagasaki. The train ride to get there, the old school trams in town, the hilly areas, the relaxed atmosphere, the bomb museum and memorial which are both good, and the fact that it is a little out of the way compared to Hiroshima make Nagasaki a good choice.

The Gunkanjima Island tour is also pretty cool.
