Speaking of luxury hotels, I also noticed I could use the same amount of credit card points to stay at the Park Hyatt or Ritz Carlton. I've seen a lot of great endorsements for the PH, but not sure how it compares to the Ritz (or if the neighborhoods are significantly different too)

Park Hyatt is also on the wrong side of the Shinjuku as it's only 5 min from Hyatt Regency, however, I will leave it to the others to talk more about the property since there were many raves about it, although I have not stayed there.

Ritz Carlton is part of a mixed use complex - Tokyo Midtown in the Roppongi area, not very far from the Grand Hyatt, which I have suggested earlier..

What do you mean by "credit card points"?

Park Hyatt night costs 30000 Hyatt points.
RC Tokyo night costs 70000 Marriott points.

RC Tokyo has better location, better food, and the best club lounge in Tokyo.

Park Hyatt is more iconic, more luxurious, and comes with incredible benefits for Hyatt Diamond members.

I was looking at transferring ultimate rewards points for either of those.
Given my point balance on each of the programs, the extra points I had to transfer were almost the same. given the values you mentioned I may need to check back my math. Since I didn't remember it being twice as many points.

The Andaz Tokyo is also an option. It opens in June, and is only 25000 points a night (same as Grand Hyatt)

The location surrounds (business district) may not be that exciting compared to the Grand Hyatt, but I like that it is within 10 min walk of so many different subway/JR lines which means you can easily travel to somewhere else, be it Roppongi, Ginza, etc.

Ebisu is a great area, but Westin is a bit of a trek to the station. So is Hyatt Regency, but at least with Hyatt you're using Shinjuku station which is one of the transportation epicenters of Tokyo. From Shinjuku, you can get to most places in Tokyo a little quicker than you could from Ebisu. Hyatt's location is not that bad... it's 10min to Shinjuku station, but 5min will get you to the Odakyu Halc / huge Bic Camera complex. And Shinjuku is a great base for a trip to Tokyo. So as SQ319 said earlier, I'd probably go with Hyatt out of the three.

Park Hyatt's out of the way, but I too have never stayed there as a hotel guest and I guess one wouldn't be staying there for convenience.

The Miyako is within walking distance of the Tokyo University Medical Research Institute, a sprawling campus with a small park, free museum, buildings both new and a hundred years old, and a cafeteria open to the public that offers some decent, very cheap grub.

For a hotel a little more "Japanese" in the same vicinity, try the Meguro Gajoen, a few minutes walk from Meguro station.

Almost got married there. A bit off beaten path for first-time Tokyo visitors, but a beautiful complex that packs a lot of traditional Japanese ambiance in a very nice, compact layout. The design of the whole place is brilliant. No place like that outside of Japan, and I can't think of any other place quite like it even in Tokyo. Had a nice kaiseki meal there.
