CHANP one suggestion would be to hit Akihabara and have lunch at http://www.niku-mansei.com/. great food although its not super japanese (though it could be depending on the floor). you could hit some of the weird cafes they have there too. As for the restaurant, walk out of the Akihabara station towards electric town, walk to the big street, look left and find the building with the smiling cow on top

Thanks, I will try that. I was thinking of hitting the fish market as well. Ive never been and I think they have restaurants there?

I second the Skyliner too, only 55 minutes + waiting time back and forth, much faster than N'EX.

Not really. N'EX is 57-59 minutes from Terminal 2 to Tokyo Station during most of the day, including when the OP will be arriving.

tsukiji-sushiko

from NRT, take Keisei to Ueno station and change to the subway Ginza line to ginza station.

Exit station, walk east 5 blocks (?)... tsukiji-sushiko on right side

This is a high quality place that has a cheap lunch set menu -- only 1000 yen last week

After eating you can walk to Ueno station in 70 minutes.

Unless you are coming into Tokyo REAL early in the morning, the action at the fish market is over by the time most people's work day starts. Don't know about the restaurants, although my favorite place to get good sushi or sashimi at any time of the day is the seafood department of a department store food hall. There's always a little sushi bar hidden away in the corner, and what they serve is a cut above average.
