JAL Explorer Pass, JTA routes?

JAL Explorer Pass, JTA routes?
Hi there,
Thank you for any help in previous threads.
I plan on using JAL Japan Explorer Pass for a trip to from Osaka (KIX) to Ishigaki (ISG). The route is carried out by Japan Transocean Air (JTA).

When looking at the JAL Explorer Pass page, it mentions routes available as those from Ishigaki (ISG) to Naha (OKA) for instance, which is a JTA route, as well as other JTA routes from Naha (OKA).
But when selecting departure points from the reservation page:

I cannot find Ishigaki (ISG) in the list. If I select Naha (OKA) as departure point, the only available arrival point is Tokyo/Haneda (HND). Any other routes are not visible.
Have anyone come across this problem? I can't see anything mentioned about JTA routes not being available.
I could possibly use the ANA equivalent route but I would rather take the JTA route that departs later.

Wish I knew why it can't be booked online. I suppose they would add a booking fee if doing this though phone.
I am a bit afraid spelling name and other details is a bit of a challenge through phone than online. I had trouble hearing the JAL staff over the phone when I called yesterday.

JAL hotline charges SGD60 handling fee for Yokoso. I just checked with HIS Travel Agent retail shop and only charges SGD30....
