I'm sure you will be ok. I've fly with JAL before without middle name. (while having middle name on my passport)

My JMB membership card - middle Name + last name.
MMMMMMM LLLLLL

My boarding pass - Last name / First name+Middle Initial
LLLLLL/FFFFFFFFFM

If I need to check my booking, I would need to put
Last name: LLLLLL
First name: FFFFFFFFFMMMMMMM

So I'm pretty sure you would be fine, they don't seem to have a standard rule on names. First+Last or First + Middle + Last are definitely fine.

It would probably be better to use just First+Last to avoid problem. I was really having a hard time to retrieve my booking while I joined JMB.

You'll have to write that again, I have no idea what you're saying.

It has been mentioned in previous posts that Japan doesn't have the concept of middle name.

If you are losing sleep over this issue, why don't you write an E-mail to JAL, and print out their response? (of course carry it with you)

Or deal with the travel agent to make sure everything is displayed as it is on the passport. Don't even have to worry about printing out anything.

Seriously. You don't have to worry. If the family / "last" name were different; if the first name was different than the given name(s), you could have a problem. If your middle names are ommitted, there should not be any problem. They will see your passport to identify you, the tickets will match other than the missing middle names.

Japan will be no different in that regard than the USA or Canada.

Japan airline reply

In regards to your inquiry, your name should be entered on your ticket as shown in the passport that will be used for this trip. If the name on the ticket does not match the passport, boarding could be denied for security reasons. For assistance with your ticket, please contact the issuing agent.

What should I do ?

Contact the travel agent if you want to be 100% sure there won't be any problem? But as others have suggested, you are probably fine.

Show the travel agent the email from JAL and demand it to be fixed. If they really refuse to fix it, you could try contact your credit card company to see if they can offer any help to resolve this. But be ready to buy another ticket from someone else and the price may not be the same if you choose to go this route.
