First Time Flying JAL Business Class- YVR AS Connections
This will by my first time flying JAL (and the 788 for that matter). My route is SEA-YVR on AS then YVR-NRT on JL in J.
What amenities does JL have out of YVR for J class passengers? Do I need to go landside to check in for my JL flight I get off my YVR flight? What is the lounge policy? Does JL have an arrivals lounge in NRT?
What are some other things people can advise a JL first time J flyer?

No arrival lounge at NRT, but you can use shower facility upon arrival.

Don't know much about YVR, but it seems like JL uses Plaza Premium Lounge.

Try to have your baggage checked through all the way to NRT by AS at SEA airport check-in. I don't know if there is any interline agreement between AS and JL.
If AS checks you through, after deplaning at YVR, follow the international transfers sign and skip Canadian immigration and customs. You will directly enter the international departures area after CATSA security check. As I recall JL uses the Plaza Premium Lounge.
However if AS can't check you through, you will have to clear Canadian immigration and customs formalities and re-check-in at the JL counter landside.

Getting my BP for the JL portion is going to be the difficult part. Could I just show my itinerary and will they let me through the international transfers so I don't have to go landside and through immigration?

Just OLCI and print it out? But last time my brother had problems doing OLCI when his first flight was a codeshare operated by CX. Hope you will have better luck given JL doesn't codeshare with AS.

Any recommendation on where to sit? Is it hard having a window seat to get over your neighbor when their seat is in the full recline position?

Yes, you need to climb over the other passenger. Easier if it is bulkhead. Sorry never been on 788 so can't recommend. There's a regular who flies on this route regularly. He probably can help you with that.

It says you have to go through CBSA border primary inspection, and will be escorted to the departures level.

I love the window, but I can also go through a transpac flight with just one trip out of my seat. Took the bulkhead once and definitely made getting out easier.
If I know I want out frequently, I would pick a D or G seat, so I have my own aisle and will never have to deal with another pax trying to climb over me.
On the 788 I didn't really feel like I had a favorite section or row. I would just avoid anything right next to the lav or galleys.
