1. We're flying HND-NGO-HNL. NGO-HNL is booked in business class, but HND-NGO is in economy. Will we still get the baggage allowance as if we're flying business class the whole way?
2. We're flying HND-NGO-HNL. Will we have lounge access in HND?

All AA codeshare flights allows for accrual in applicable booking classes.

In Narita yes. In Haneda the rule is that the status should come from the carrier you are flying. AA is an exception as they give acces to other emeralds, and sometimes the staff is more lenient, but carrier and frequent flyer program has to match is the official rule.

" First Class passengers, JMB Diamond, JGC Premier and oneworld Emerald members traveling on AA / AY / BA flight numbers are entitled to use. Passengers travelling on JAL codeshare flights with other flight numbers are not eligible."

Not sure if this has been discussed before. I am wondering about the sticky OWS status I had for years on JL despite expiry.
I had held AA Platinum status (=OWS) for some time, but stopped flying frequently at one point and spent 5 years or so as a non-status commoner. I flew to Japan on JL Y (marketed by JL or AA) once a year during that period.
What is interesting is that during that 5 years of non-status period, my boarding pass on JL flights kept indicating the OWS status and lounge access. When I first noticed to that, I was not comfortable with carrying undeserved privileges, so I mentioned this to the ground staff, but they had no idea and did nothing about it. Since I had done my part , I tried stopping by the lounge, but that was actually denied. However, I had several OPUPs to J, always got priority tags on my baggage, heard the "status ding" when passing through domestic gates, and FAs came by to greet me most likely because of this odd status.
Does anybody know what this was? Maybe my OW status was stored around some far corner of the data center which nobody was managing, so maybe I had a fake lifetime OWS status? Now that I have regained a legitimate status due to another travel pattern change, I don't need to worry about this now, but am curious what was going on. It will be interesting to see what happens when I lose my status again (may happen).

a glitch or bug that flagged you for elite status, I guess. Leave it as it is and hope for a repeat miracle..

What's the criteria of the VIP security access at JFK?
I recently took a trip in F on JFK-NRT and was escorted by the third party VIP security access at T1, but reading through a recent trip report online it seems it wasn't offered. Does JL look at the FF membership tier on fight record or payment method of the flight (cash vs JL miles vs non-JL miles) ?

It may of course be that status or cash tickets is a factor, but I would still guess that it is a part of a push from the private security firm to generate knowledge about their services.

What are limitations of the Japan Explorer Pass? If I'm looking to pick up some FOP during my trip to Japan, is it possible to book more than one round trip using the explorer pass to OKA?

It wouldn't let me do more than 2 segments on the same booking on the same day. I didn't try 2 round trips but I imagine it would work on 2 separate tickets.
Limitations:
- They only set aside certain number of seats for the fare, and you can only book economy (can upgrade to Class J / F at airport for +1000 / 8000 yen if there's space)
- No seat selection at booking.
- They only accept online booking.
