Connecting through MUC on different PNRS

Quick question. I just redeemed some miles to grab a DEN -> MUC flight. The same day I arrive at MUC I have a MUC -> ATH flight. Will I have to get out of security at MUC and come back through it again so that my airline (A3) will see me correctly and process me to ATH or just checking in online from the terminal at MUC will suffice? Appreciate the help in advance!

Whether you are flying LH or UA from DEN you should arrive in T2 at MUC which is also used by A3. Arrivals from the US are “clean” so you only need to go through passport control into Schengen. There is no need to get out of security at MUC. Make sure to follow connecting flights signs.

You can check in for your A3 flight before even departing from DEN. In this case, you'll have your boarding pass when you land at MUC and you can proceed directly to your gate, clearing passport control in the process. However, all of the above applies only if you're travelling without checked luggage.
