Tips for long-term trips?

Does anyone have advice for finding the best deals for a long-term stay? I'm headed east for a school program and the 60-day stay seems to be hindering all the good deals.

tl;dr version:
For example, Egypt Air has good deals now from JFK to CAI with travel dates in June, but if I return in August the cost is high.

I'm PHL and prefer to depart from here but JFK/Newark are options. IAD is a little more difficult to get to. I want to fly to AMM or CAI and depart from either or TLV. My aim is to depart PHL around June 3 and begin the return flight on August 2 or 3.

ITA Matrix is one of the best options for searching for flights. Consider search airports nearby on either end, may find cheaper options available. The expense is more related to the time of year rather than the duration of the trip.

Thanks. I've been using ITA (thanks to all of you here) and managed to construct some savings but not much. I hadn't even considered the time of year being a factor, assuming everyone would want to be going away from the desert. I'll keep trying. Thank you again.

What prices have you been finding?

What prices have you been finding?

With a few exceptions, $1500-1700 is the low.

Jun 3 JFK-MUC-CAI on LH (13:30 layover in MUC, spend the day in the city)
Aug 3 CAI-LHR-YYZ-JFK on Egyptair/AC (no long layovers)

$878.50 (via google flights / united)

If you don't mind a 13:40 overnight layover in ZRH on the way back: 764,70$.

Investigate student fares available from www.studentuniverse.com and www.statravel.com. Also take a look at consolidator airfares, www.dohop.com is a good search engine for those but there are others too. You should be able to secure better than the published fares available through regular retail chancels (including those listed on ITA Matrix.

Student Universe allows purchase of one-way fares ex-USA and later purchase of return air fare from same or different country and one needed travel on a Student Universe outbound ticket to get them to write a return ticket, just provide the outbound ticket number regardless of where it was purchased.
