Where do bags go through customs?

I am flying from the USA to Florence, Italy with connections in Berlin and then Stuttgart. All of these flights are on 1 ticket on the same airline.

Where will I have to pick up my checked bags? Will I have to pick them up and take them through customs in Berlin because I am connecting to an intra-Germany flight or will I not take them through customs until I get to Florence?

You will collect your bags in Florence and go through customs there.

If I remember correctly, your carry-on baggage "technically" goes through customs at the first point of entry and checked baggage at last point of entry, but I imagine if you get chosen for an inspection at your final destination, they'd go through everything.
