How long do you expect to stay in Berlin and Prague, and do you anticipate any side trips??

Sounds like a great trip, but unfortunately it doesn't qualify you for the discounted Spezial Europa fare Germany-Austria on DB which allows two stopovers of up to 48 hours each.

Just buy tickets. Hamburg - Berlin and Berlin Prague on www.bahn.de, and Prague - Vienna on www.cd.cz

This is the best advice yet, and I only add that you should buy the tickets early enough to get the discount fares.

Trainline EU is useful for European train travel . You can calculate best fares and other travel options then book tickets online
