I did this as well to Frankfurt. Wasn't bad at all.
I find that flying doesn't really save enough time to make the trouble worth it.

Is there a train at night to and from Munich?

We are also there in July but have limited time.
We will have a car, but to get to Munich and back would need to sleep on a train due to other logistics/constraints.

Per Europe Railways forum night trains are being killed by LCCs. Many routes now gone, don't know about this particular one.

All the options seem to require changing trains in the middle of the night, sometimes with a wait of 2-3 hours, and a total travel time about twice as long as during the day.
